In the literature one also finds CPUE (catch per unit effort), as in how
many fish did you catch in this net after towing it for 20 minutes or
whatever. But for comparing different freshwater sites I would vote for
going with Jay's first point, species richness/diversity indices. These are
imperfect but give you some handle on comparing different community
structures.
